i don't go and rrad all the 300 pages yet, but it will shure be a good reference.
I did read through the document certainly answered a few questions, specially the permanent DTC in the crash module
I have cleared them by pulling out the flash, but I’m certain with a bit of thought and back engineering one must be able to use data over can to unlock the flash.. food for thought,,

Yes, i believe this is possible somehow, even i don't know now :-)
As you seem to know where this flag is set in memory it is a good point to start. I've seen some generic "read" and "write" functions using memory locations as parameters. They would be a good bet to do what you want.

I’m just building a leonardo based Canhacker although I have had one on order,
There is so much about can that rarely gets exposed,
