This USB is connected to the OMAP, i think one could be able to boot it from USB, maybe also put firmware on flash.

As long as you see it as a device when it's connected to a PC, then this is a slave port... so it can act as a storage device, a serial port adapter or some other debug port.

With unit power on.

This port seems to be only active for a short while. If you read the TI OMAP docs you find that this is usually used for firmware update. Even if you can use an universal USB driver like "zadig" of course you need the "right" software to program it...
