Backup your EEPROM, set it to 999.999 then drive the car and see what happens

If it goes to 000 then try to modify it by OBD with tools than can only increase the mileage.
I've heard discussions about other Ford IC that remained at 999.999.

UCDS is only for Sony. I used it many times for firmware update and some for Mondeo / Focus swap.
On FX I remember of doing the swap only by flashing the 509 sector (where the PIN is) and then a firmware flash.

You have experience with IDA .. why don't you try to understand the BootLoader that is sent by CAN and see if you can use it to dump its contents over CAN (OBD)? We have it for IPC, other free and paid tools are able to do it for PCM.. maybe the BCMII has it also. Unfortunately Ursadon never gave me...
